Are you getting a login prompt window when you launch a published application? If you enter your password and the application starts normally? In my client environments, I saw him a few times and if you search around Google, you will find some forums posts about this and possible resolution.
If you configure SSO / passthrough to the Web interface of this usually means that your ICA client (PNAgent) are not correctly configured for authentication. If you do not use passthrough and still get this problem, then here are some suggestions on what to check. First, on the XenApp servers, install the RDS configuration console and check the properties of the ICA-tcp. In the tab "Connection Settings", make sure "Always request password" is clear.
If this does not help, another place to check your Active Directory or local policies and make sure "always request the password when connecting" is not activated.
